Q1. The autopilot is also receiving GPS data from a legacy Simrad VX2 Plotter with GPS antenna. Do you think I'd get better results by just disconnecting that GPS antenna and let the Axiom Pro be the sudo "Data Master" over 0183 with GPS position, and Nav data to the autopilot ?
A1. The MFD will prioritize GPS data from a NMEA 0183 or NMEA 2000 GPS data source over the MFD's internal GPS receiver. Older system did not typically support more than one source of GPS data within the system. While current systems will permit additional sources, the MFD's Data Sources feature must be used to specify which source will be used by the Raymarine system. Care should also be taken to ensure that data is not looped via the NMEA 0183 communications. Some products rebroadcast data received via their NMEA 0183 input port(s) through their NMEA 0183 output ports. It is recommended that the third party chartplotter be interfaced / configured for one-way communications ... chartplotter to autopilot. You may also want to consider disconnecting/disabling its GPS sensor.

Q2. On conflicts such as this is there a "stop bit" or similar which requires Power On Reset to re-enable them?
A2. Negative.
