Hard reset did not do the trick. New install of the same firmware did not help either. Next step is flashing the previous firmware. Unfortunately this has to be done with an SD card, which means removing the unit from the dashboard. I'll try to do that later this week.

Derek, its a Fusion Issue.. If you can replicate it whilst the Fusion is on "Radio" .. then switch the Fusion to Bluetooth or any other Source and i bet you see the Zones. I have the same issue and i have 6 Zones

I tried 3.6 today but this didn't solve the issue. I then reverted to 3.4 using an SD card. This worked, now I have my zones back!
Thanks Derek for your help so far. Can you let me know when it's solved? I'd like to update to the next version where this issue is resolved,don't want to miss out on new features ;-)
Same problem:
I also have Fusion MS-RA70N radio in my boat, using Axiom 7 MFD to control it. After installing v3.5.40 I can only control zone 1 from the MFD. In 3.4.66 both zones were selectable.
